It's the job of a Congress to give the President a hard time. After all, the Constitution orginally designed the President to be their--if you pardon the urban parlance--biyatch.
I would be happier if that were really true. The President is really only supposed to be the chief executive of departments and agencies orginally formed by Congress. Nothing more.
The Commander in Chief role is only supposed to occur if there is a declaration of war (passed by congress) and is only supposed to last a specific duration of time.
